Shortness of breath is not a common side effect of antibiotics.  Patients with myasthenia gravis may have shortness of breath for some antibiotics.  Some patients may have allergic reactions, often with itching and swelling of throat.

Shortness of breath can be a symptom of heart attack, or pneumonia, or lung infection.
