I believe it's because they have a natural instinct to scratch and bury their waste.

Visionary is correct, cats have a natural instinct to  bury their waste.

"The time has come" the walrus said "to speak of many things. Of shoes and ships and sealing wax. Of cabbages and kings. And why the sea is boiling hot and whether pigs have wings."

To further the others' explanation, it's also done to conceal their presence in a territory from prey or larger predators. Evolutionary quirk in the household of today! I personally find it awesome they come potty trained genetically.

Cats probably do it in the waste box because they have an instinct to bury their ''waste''.Also it probably helps them when you scold them when they do it anywhere else.

The litter box will be used every day and it is crucial that your cat takes to it. Each cat in the house should have his own litter box. Read more about Litter box cat house training
