There is either rust or sediment in the tank or the line that feeds that toilet or you have a back-up of sewage.

JQNA gave you a good answer (thumb up).  Are you sure that it is the colour of the water (and not some reflection or the colour of the toilet that misleads you) ?.  If you take water from 2 different toilets will the colour be different ?
